Protein BLAT - BLAT search human genome with a protein quer. Translates genome into 6 reading frames. Still very experimental. Page comes up looking like a DNA search, but is really protein search of Dec. assembly. Parameters are tweaked more for speed than sensitivity, but in practice it seems to catch at least an exon or two of mouse proteins, and very often the whole thing.
Seven State Aligner - Align two DNA sequences from different organisms.
Aladdin - Fast little somewhat niave C. elegans gene finder. Only looks at forward strand.
C. elegans Codon Bias - Markov 0th and 1st order models for C. elegans codons in coding regions.
C. elegans Non-Codon Bias - Markov 0th and 1st order models for C. elegans nucleotide triples in entire genome.
