Hello Joseph,
The "dm3" assembly corresponds to the Apr. 2006 /Drosophila
melanogaster/ draft assembly (BDGP Release 5), and was provided by the
Berkeley Drosophila Genome Project <http://www.fruitfly.org/> (BDGP).
The gene annotations that underlie our "FlyBase Genes" track come from
release 5.3 annotations (Aug. 2007) provided by FlyBase
<http://flybase.net>. Looking at the FlyBase website it appears that
they are using the same genomic sequence assembly (BDGP Release 5) but
are using a more recent annotation release (5.7). You may, however, want
to check with FlyBase (http://flybase.net/) for information on what is
available on their site.
Hopefully this information was helpful and answers your question. If you
have further questions or require clarification feel free to contact the
mailing list at genome at soe.ucsc.edu.
