Hi!
I would like to know why I can't find the queries contained in a
database.
The first file "db" contains is the database:
>db
acgcgcgtttgtgtgcgtgccgtgtttttgggtgtaggaggaacggacgccacccaccaggtagctatactctcccccaggtattaccattagggagggagaaaaaccatagtcgtaggttgcgtgca

A second file "query" contains the queries:

>original_sequence
gtgtttttgggtgtaggagg
>mismatch_1
gtgttttcgggtgtaggagg
>mismatch_5
gtatctctgggtatgggagg
>mismatch_3
gtgtccctgggtgtaggagg
>gap3
gtgttgggtgtaggagg

The first sequence is contained in the database without mismatch or
gaps, the second one contain a mismatch, the tirdth conhtain 5
mismatch, the four contain a mismatch of 3 nucleotides, the fiive
contain a gap of 3 nucleotides (delection of nt). Which parameters can
I use in order to find all this situations? I want to find everything
that start from 19 nucleotides, The parameter Ithat use are this:

blat db.nib query -minScore=19 -tileSize= 7 -
stepSize=6_score19

With this paramenter i can't find this sequences (above all I don't
understand why I can't find the first one that is a subsequence of
database!!!!
Another question: when in the output of blat the block is equals to 1
meaning that I have NOT GAPS?
I want that the db and query have a minimum length of 19 nt, a maximum
of 5 mismatch (separated or far), a gap of maximum 4 nucleotides. Can I
use the parameter minIdentity to obtain this?
Thanks lot.
Have a good day
Vi.
