Khaled,
Unfortunately, we do not work with viral genomes. I recommend that you try
a literature search to find the latest programs to use for creating viral
genome multiple alignments and phylogenetic trees. Some standard programs
are:
Multiple alignemnts:
ClustalW - http://www.ebi.ac.uk/clustalw/
The program can also be downloaded via link from this site.
MAFFT - http://www.biophys.kyoto-u.ac.jp/~katoh/programs/align/mafft/
T-Coffee - http://www.ebi.ac.uk/t-coffee/

Phylogenetic trees:
