[Genome] turning on base position display options without using the web page interface

Hello Nina,
Yes, it is possible to do what you request. You can specify it in a
browser line of the custom track - see this custom track help:
http://genome.ucsc.edu/goldenPath/help/customTrack.html#BROWSER
