Hello Angela,
Our mail program strips out attachments, so I was not able to view your
input file. However, let me take a stab at answering anyway.
The newest D. melanogaster assembly (dm3) has a chromosome named
chrYHet. The previous assembly (dm2) has a chromosome named chrYh.
Perhaps you have tried to upload your input file to dm3 by accident?
Regards,
----------
