Hi Yiming-
The liftOver files "over.chain" contain filtered results. The
intention behind them is that there are no duplicates.
We are in the process of reorganizing that part of the website. The
particular file that you are looking at will be moved to its correct
location, likely today, to /hg17/liftOver/hg17ToMm6.over.chain.gz.
Also, that particular file is going to be updated with new data (it
is undergoing quality control now) soon. We discovered some small areas
where the coverage is incomplete. You may want to wait a few days and
download the new file from the new location with the updated data.
Additionally, I wanted to let you know that we just released the
newest mouse assembly (mm7) last week. It may be helpful to you.
Let us know if you have further questions.
